Why does Balgruuf side with the empire?
He is a man who cares strongly about Nordic traditions and does not seem to like the Legion too much (calls them Milk Drinkers during the civil war quest line iirc). He is able to retain his rule of Whiterun by choosing the Imperial side, so that could be him just being pragmatic.
How do you trigger Scouts many marshes quest?
Locate Scouts-Many-Marshes at the docks outside of Windhelm and talk to him to receive a miscellaneous quest to help him get proper wages off his boss. After convincing Torbjorn Shatter-Shield to pay his Argonian workers properly, return to Scouts-Many-Marshes and he’ll give you some potions for your trouble.

Exit the console, make sure you’re wearing an Amulet of Mara, and engage in conversation! The option to marry her should now be available.
