Can a bad battery cause acceleration issues?
Once the car starts, the alternator takes over majority of the electrical load. A bad battery would cause a hard start but probably not hesitation in acceleration.
Is my car out of gas or dead battery?
Normally, just running out of gas will have no effect on the battery unless the battery is very weak to begin with. If it is weak to begin with, the extra running time for the fuel pump to get fuel up to the engine MIGHT be enough to draw the battery down enough it would fail to start the car.

If the alternator doesn’t fix all of the major problems take it to a mechanic so he can hook up a computer and see the codes the car is throwing that will give you the best explanation as the why these errors have occurred. Also, the spark plugs will run out of energy before the injectors.
