Why is my motorcycle hesitating?
Starter hesitates, then engages and starts engine. Your problem could be the starter armature or brushes, the hesitation comes from the non transference of 12 volts either through the brushes or armature. The brushes could be worn to the point where they are not making good contact on the armature.

The sequence is as follows: I turn on the run switch and allow the bike to pressurize the FI line, I then hit the start button and the engine will start to turn over and then hesitate for about 1/4 to 1/2 second then continue to turn over and then start normally. Is it normal to have hesitation when starting a bike?
So far, here is what I have found, hesitation is somewhat normal, on both bikes, cold is a killer it has been cold here. Whereas mine holds up to the cold (AGM), better, the lithium seems to be more susceptable to the cold, however, it charges fast.
