Why does my car make a clicking noise when I brake?

The noise you describe does sound like the shift interlock since it’s a one time thing. Once the shifter is out of park, the interlock doesn’t function anymore. If you can reproduce the noise in Park by pressing the brake pedal a few times, but it doesn’t do it out of park, then you’ve isolated that it’s the brake/shift interlock.
What should I do if I hear a thumping noise on my brakes?
Do this three to five times, while keeping a steady speed; the noise should disappear, or at least be 90% gone. Then drive the car at normal speeds and use the brakes the way you normally would. If the noise has not changed, you may have a different thumping noise than what I have described here in this article.
What do you hear when you brake at low speeds?
Most of the time when I brake at low speeds I hear a clicking type sound, that is fairly faint. I do NOT hear squeaking, grinding or any high pitched noises that might indicate my brake pads are wearing down, or anything that sounds really bad. I also do NOT feel anything in the pedal with the clicking/tapping.
Why does my Honda Civic make a clicking sound?
I have 2014 Honda Civic; couple of months ago, my car’s brakes started making a weird ‘Clicking’ sound when I would apply brakes first time after my car is parked for say around 30 mins or so. Once made the sound, it won’t make that sound again while my driving until the car is again parked for some decent amount of time.
