They need to be aligned with the sealing line (level) between the cam cover and head. The locking tool holds them in the proper position to set the timing belt pulleys. The VVT allows movement of the cam . Put your locking tool back on and see if cam belt pulleys are aligned to their mark. If they are you are all set and we can look deeper.
