Some engines require removing the intake manifold every 50K miles to clean -out the carbon build-up. Without removing the intake manifold, perhaps the best you can do is spray something like Seafoam into the throttle body.

Rinse well, then soak in a 50/50 mix of white vinegar and water for as long as it takes to remove the rust (usually a couple of days maximum) aided by a wire brush if the rust is stubborn.

If you remove the actuator motor, you can check the runner valve shaft directly; it should be free but with a very small rotation.
